FynBus planlægger buskørsel for Region Syddanmark og de 9 kommuner på Fyn og Langeland. Det er regionen og kommunerne, der ejer FynBus. Ejerne beslutter rammerne for, hvordan busserne skal køre. FynBus rådgiver ejerne om, hvordan buskørslen kan planlægges bedst muligt og laver køreplanerne. Regionen og kommunerne bestiller de ruter de ønsker hos FynBus. Passagerindtægterne dækker kun en del af den samlede udgift, og den ejer, der har bestilt en rute, betaler resten af udgifterne. Selve buskørslen sendes i udbud. Den entreprenør, der vinder et udbud, udfører kørslen med sine egne busser og chauffører. FynBus er ledet af en bestyrelse, der består af repræsentanter for ejerne, dvs. Region Syddanmark og de 9 kommuner. Bestyrelsen bestemmer blandt andet, hvad passagerne skal betale for at køre med busserne. Ud over buskørsel koordinerer FynBus også Flextrafik, som blandt andet omfatter kørsel for svært bevægelseshæmmede, elevkørsel, aktivitets- og genoptræningskørsel, lægekørsel mv.
